Under the law that allows high-ranking terrorists to be detained for three months, they are detained after they are acquitted.
A prison official in Karachi's Sindh province said on condition of anonymity: "We have been ordered to detain him for three months from the provincial government.
The Supreme Court of Pakistan will hear an appeal in September on the acquittal.
Pearl, 38, was head of the South Asia Bureau for the Wall Street Journal when he was kidnapped in Karachi in January 2002, while researching a story about Islamic terrorists.
A graphic video showing his decline was given to the city's consulate a month later.
Observers said at the time that the assassins were retaliating for Pakistan's support for the US-led invasion of neighboring Afghanistan.
